ok this may sound a bit crazy but hear me out
in the Professor Layton games there is an odd character known only as Descole, One thing I made note of was that Descole isn't as simple as you might think, what do I mean by this you may ask? Easy he might be based off of the phantom of the opera himself
before I start please note that I haven't seen the film phantom of the opera so if I derp up let me know
first off lets look at his appearance also all of him body is covered the only part of his face that isn't covered is his lower face from what I know the phantom of the opera was also depicted to look like this also his mask is very similar to the phantom of the opera's mask from what I know
also music that plays when he shows up or is the main character of focus in a scene more often then not it sound very slimier to what you'd hear at an opera and seeing as the phantom of the opera lives in an opera house it might be a small link between the two
now there is more to Descole then what I've stated but really I can't go farther then this due to massive spoilers so if you want to see more on what I mean play the games because if I went any farther I'd solve the case before you even start

Well, you know Skull Face from Ground Zeroes? Well, something tells me that is Volgin from MGS3. Saying that Volgin died when he burned up at the end of MGS3, he could be still alive, saying Skull Face's face looks burned in Ground Zeroes.

Rayman 3 actually takes place before 2. That would explain why his design and personality are similar to that of Rayman Origins.

You know how the creator of sonic said Sonic 06 wasn't canon anymore? Remember the end of Sonic 06 where a giant time paradox basically made the entire game null and void once they realized the pile of c**p they just created? How about when a Sonic 06 level was in Sonic Generations? Well... What if it was already there? I mean the entire game was sort of erased from history sooooo, it would only make sense for it to be there... The Bad news is that Sonic himself just sort of made the Bad Future canon again....

His part on the story it's different though(even if he's not as shallow as his first appearances made look)

I think Majora's Mask is a game mostly made from ideas scrapped from Ocarina of Time. Not all of them, but besides the obvious(the ice arrows), I do think a lot of puzzle concepts and even side quests come from it.

I sorta have a theory about the Team Flarge grunts in Pokemon X/Y, and grunts in general in Pokemon. I feel some of them might actually be pretty regretful of what they're doing and are kind of subtley helping the protagonist. Mostly the grunts that say stuff like "Oh no, I must have dropped my keycard back in the sand back there!" and then don't bother to go find it. I kinda like to believe that they're just hinting it to the protagonist because, in the end, they kind of want Team Flare stopped when they realize the scale of their scheme. This might be in the other games too, I'm not sure, but the recurrence of those kinds of grunts in X/Y make me feel that some of them may not be as up to it as they seem.
Of course, I also love making connections and theories just to fill in gaps of inconsistencies and silliness, so it's probably BS, but hey, I like to think not ALL NPCs are that idiotic.

I think the player character in the Pokemon Mystery Dungeon games is half-human and I do have two pieces of evidence first there's the cutscene after you beat Zapdos in Red/Blue Rescue when Team ACT shows they're impressed on the you defeated a legendary Pokemon a Pokemon that's essently a demigod and Alakazam says that you're no ordinary Pokemon. Then there's the cutscene after you beat the Pawnard brothers in Gates to Infinity when Virizion mentions that you're stronger than the average Pokemon.
